To rid yourself of the "cooties" as the game calls them, you must visit the local cleaning areas in each section. There are two in main terrapina. The fish fountain (step on the sewer grate) and the dentist which is close to the monorail station. If you have the keys to visit the space station (cant remember its name) or the ocean area there are cleaning stations there too. Here are some hints..if you click on the map in the lower right hand corner the cleaning stations are marked with a blue tear drop shaped icon. There are other icons as well..Ill let you figure out what those mean for yourself. It usually takes about 3 different stations to get completey clean.
